After doing all the work in Modul8, I'd like to have the Render engine go to work and generate me a Quicktime movie with a transparent background layer, which I can then use to superimpose on whichever footage I'm using in Final Cut Pro. Thanks for any suggestions ...

Key out your background colour using the keying in FCP?

Simple, export your movie with Animation codec you have to select million color + (the + is the alfa layer).
After open it in CFP you will see automaticly the transparency.
Animation codec need high speed HD.
