Apply alpha to layer

Is there any way to dynamically apply alpha to a layer once it has been rendered? I would like to create an effect where drops of rain appear as transparent spots on the movie.

Once a layer has been rendered, it has been composited with the rest of the scene, so its identity has been dissolved.All the effects on the layers can only be done during (or just before) rendering.
