Cue skip

Hello.
I have a project that contains 7 cues, but continues to skip one cue...the cue starts to play then skips to the next cue. The video surface in the cue is 50fps,15 mins long, and the codec is MPEG-4 AAC, H.264. (I had to use Quicktime to capture the video in MM in order to get the "Play next cue on video loop end" to work bc multiple videos were in the cue and they had different timeframes). I was able to narrow down the problem by cutting up the video into separate videos in After effects, I reimported them into MM and extended my Cue Scheduler to play 11 cues. Two of the reimported videos were skipped while in cues. Upon creating a new CueSch only with the cut videos, one skipped. I read HAPQ is best for high res video but can't find a tutorial that clearly explains how to convert mp4 to HAPQ.
Any ideas on how I can fix this issue?
